If you think the issue is an offending book, then I don't know a better way than to delete and load a few at a time. However I might try a few other things first. Some other people have noted disappearing books but I haven't myself.
1) Hit the sync button on the library page.
2) Power on and off
3) Try a soft reset (hold power button for at least 5 seconds and it restarts itself)
