To my knowledge you haven't yet established whether calibre/wget thinks that they are to use a proxy. This could happen if there is a http_proxy line somewhere in your environment variable setup. The web browser can be told to ignore it (usually is), and email etc never use it, so the fact that they work is not a good test.
