I asked a question similar to this a while back. Here's my suggestion: when you import books to Calibre, you should immediately double-click on them to preview and check that the import works. I am having problems now where about 10% of my epubs in Calibre are corrupt and I'm not certain if they were "always" corrupt or if something "happened." I will have to find the source for these files. They look fine in the file list, and then when I double-click on them to preview, they don't open.
