Collections built from tags are (by default) sorted in title order. Collections built from series are sorted in series order. Are some of your collections built from calibre series info, and some from other info such as tags?

There is a way to force calibre to sort non-series information by series index, but it is somewhat complex. I will go into it if it seems appropriate from your answer to the above question.
