Almost all sort-order issues are caused by time and time zone mismatches (or not syncing for very long periods of time). Make sure that you have your correct country selected (on your "Manage My Kindle" Amazon page)... and that you have the correct Time zone selected (WiFi Kindle 3). Sync the Kindle after all that has been verified.
And yes... sometimes getting connected to a different cell tower (Kindle 3G) can fix (or trash) your time settings. Amazon CS wasn't blowing smoke when they said:
