Themes: The iPad/iPhone NOOK app lets you set custom themes. The NOOKcolor doesn't currently have custom themes, just the same presets as the iOS apps. My Night preference is a dark brown, with cream lettering, on about 20% brightness. Very easy on the eyes in a pitch dark room.

I never noticed a problem with the brightness - i read a lot in the dark too and at a low setting it was ok; I tend to keep it at some distance from the eyes, not with the eyes in (one reason i hate reading lights/lamps is that they sort of require closer book/device to your eyes) so that may be a reason.
I really love the Sepia theme for epubs, wish it would work for pdf's too since i have lots of those I am reading/plan to read on NC
