If you transfer a lot of books every day then the background indexing will take most of the resources until the indexing finish - so battery is discharged 15-30% and thus Kindle goes to charge it when you connect it. Do not worry but just leave it to fully charge once a week. Also it is recommended that after you transfer a lot of books to leave it connected while reindexing finished (or at least take a lot of work). So, I usually transfer books, disconnect Kindle via USB removal but keep it connected to USB (or connect it to the wall charger) for a hour. Indexing starts only when you disconnect (unmount) Kindle from the PC via software (i.e. not showing Kindle root drive in PC).
