I think it's a matter of the format you download it in. Older formats are rather poorly done, but newer ones, at least epub, is better. I ran into that with my purchases from Baen. Their PRCs files weren't so great looking on a kindle, so I just got the epubs and converted.
(Same with the stuff I bought at Fictionwise)
