Yes, the PRS-900 screen is less clear than the Kindle 2 screen (even though both are Vizplex screens), because of the Sony's touch layer. However, the PRS-950 has the same improved Pearl screen as the K3 (but in a larger size, 7" vs 6") and its touch screen does not add an extra layer. All three new Sony's use the same touch technology and the Pearl screen, and the screen is just as good as the Kindle 3's.
