Conversion Source

Does anyone know which version of a file Calibre uses for a new conversion?
For example if I have an html version and an epub version and I ask Caliber to create a mobi version, does it use the html or the epub (or does it matter which was the original?)

The reason it matters is because I insert extra css in the conversion to epub (bold stuff) which I'd like to see end up in the mobi version. If I do the two conversions separately from the command line, the extra-css information ends up in the mobi file directly in its html which is really neat.
