You will be much happier if you stop using PDF altogether, either as an intermediate format to convert to or to read on the Kindle. If something is on the web, save it as HTML and convert to mobi using Calibre or Mobipocket Converter, or copy/paste into an RTF document and do the same.

PDF is not a "proper" ebook format and you are more likely to end up with formatting errors if you convert from PDF. You can read PDF files directly on the Kindle, but they are often harder to read and take up more space.

Or just poke your favorite fanfic authors to post at archiveofourown.org, where you can download a .mobi version of any story and don't have to convert at all.
