Dwanthny is correct - this was not the way to do the job. That said, you can use "Check Database Integrity" in the pulldown next to the Library icon to remove the .txt file entries from the Calibre database that you manually deleted. If you just want to see the problems between what Calibre thinks you should have in the Library and what you actually have, use the "Check Database" option.
