Personally I stay away from PDF files, but some PDF conversions will keep the ligatures your referring to if you check the Keep Ligatures box in the common options section (see attached).

I may not understand the context of your comment, if so I apologize in advance. By default on conversion to epub calibre splits files into 260k file size or smaller. Check the epub output to verify.
