I have purchased about 30 books with Kobo coupons. I have never had a problem with the coupon not applying once it was marked as "applied".
In general, coupons do not work with books from Hachette, Grand Central, Warner, and Little Brown publishers. Some coupons also do not work with other publishers. When that is true, the Emails announcing the discount code are clear about that.
