* No, you'll have to uninstall the hack for that. Disabling it, just, well, disable it (ie. you'll be back to the default font, but your Kindle still won't really be in a fresh from factory state, system-wise). It's still installed.

* There is no 'update' to be done for the JB. You install it once, and that's all. And what do you mean by 'smooth'? It's got to be the simplest update you'll ever see, I can't see how 'rough' it could be... o_O
And, no, unless you look for it with a shell, the only way to know if the JB is installed is a custom update installing successfully instead of failing with a U007 error.
