When I had problems, I had to keep factory re-setting my Kindle which wiped out all the content and de-registered me. After I had my light bulb moment, I was cable to copy the documents folder back to my Kindle without losing my place in book or my bookmarks (I keep the wireless off unless I'm downloading or syncing).

I don't keep a large number of books on my Kindle so I'm not sure how indexing would be effected with this tip. Even if indexing starts over, it's better than having to reload content from scratch.
