I wonder if the Kobo-books-only features are tied into the sqlite Db? That would seem to explain why books we sideload would not be treated in the same way. It's not an excuse, because it surely is a pain that this is true, but I wonder if that is why it is this way. Do the books not only have to be purchased from Kobo books but also loaded through sync?
