You can't disable the true Merge feature. You can enable/disable the autosort/automerge option (found in Adding Books under "If books with similar ....").

As you've realized, autosort/automerge never overwrites anything. It left your original book alone when it found a matching book with the same format (EPUB). The autosort/automerge option gives priority to an existing format over the new file with the same format. If you want that priority reversed to overwrite a format, you must open up the book record manually with Edit Metadata and drag/drop into the window in the upper right corner..

The final message you see during autosort/automerge is simply providing a list of all matching author (identical match) and closely similar titles (punctuation, spacing, capitalization and some indefinite articles "a", "the", etc. ignored) that were found for the list of books being processed. It doesn't specify whether the formats matched or not.
