Calibre can email the file to whateveryourkindleiscalled @free.kindle.com and it will auto deliver over WiFi for free. If you use the free.kindle.com address then it won't ever use 3G. If you use the regular kindle.com address then if you've got a 3G Kindle then it may try to deliver over 3G but it will first try WiFi.
