I don't see any hardware limitations for having multiple windows. Just add a option to switch between them and close specific ones from the menu. Each window would take up the entire screen.
The Webkit engine that powers the Kindle 3 browser is capable of handling multiple windows. They've just disabled it for some unknown reason. It might be that its just still buggy as they've already patched the browser twice.
