Simply use two configurations by creating a bat file to launch calibre and setting the CALIBRE_CONFIG_DIRECTORY environment variable something like this

set CALIBRE_CONFIG_DIRECTORY="C:\whatever"
calibre.exe --with-library "C:\whatever"
