Well, that is truly strange. Unfortunately the sony database agrees exactly with what you say is happening. Something (probably the reader) is messing with the titles.

I have one theory. Sony's have terrible problems with timezones. The reader thinks it knows what timezone it is in and messes with the times. Sometimes calibre cannot determine what the timezone is, and so it gets into a fight with the sony. The sony wins, changing the metadata to whatever it wants it to be. It uses some strange method for text files, sometimes looking into the file to get the first text, sometimes using the file name. I am almost certain that this is what is happening to you.

The easiest way to fix this problem is to switch calibre to automatic metadata management (preferences -> send to device -> metadata management). In that mode, every time you connect your reader to calibre, it will correct the title, author, and collections without needing to make reference to the timezone. However, there is a potential problem. In automatic mode, calibre will take control of your collections. Any collections you entered by hand or with Sony Reader SW will be deleted. New collections will be made from the metadata you specify in the device plugin (default: tags & series). If this is OK, then I think your title/author problem will go away.
