One thing you'll have to do to make good conversions... Start with the PDF and once it's converted via whatever software you've decided to use, you will need people to do an A/B comparison of the conversion to the PDF s you can find and fix all the errors. And yes, there will be errors. So this is not a conversion process that can be automated. It will need lots of trime to find and fix all the errors in the conversions. And if the source files are complex enough, you will be rather limited to what format(s) for you convert to. ePub is one. Not sure what other formats you could convert a complex document to.
