Alright, so this is what I'll do tonight :

I'll keep on reading the LRF version of The Dakota Cipher until it starts exhibiting the slowdown issue. Once it does, I'll finish the chapter I am currently on, hook it up to the Sony Software, delete the LRF and copy back the ePub and continue reading from there.

If it does the slowdown again, then it's not a formatting problem. I'm thinking like jswinden here ; sounds like a processor issue, which would explain why, when the problem happens, leaving it be for 5 mins seems to alleviate the slowdowns for another 20-30 mins...
