To give a context I am based in the UK and have no qualms about stripping DRM for my own use. I read mainly SFF and mostly well known authors. So with that in mind this is what I have found:
Amazon.co.uk: good selection and good price (usually the cheapest)
WH Smith: good selection and good price (had a half price offer on for a while which made them cheaper than Amazon).
Baen and WebScription: Brilliant attitude and price, unfortunately not a very wide selection. When I can, I buy from them just because I like their attitude to how ebooks should be sold.
The Book Depository: Nearly everything I want seems to be "out of stock"! Price tends to be high
Waterstones: good selection but expensive
Kobobooks: maybe I just can't get their search engine to work; if I search for Neal Asher I really don't want to see books by every other author in the world whose names starts with Neal! They seem to have almost none of the authors I want. When I do find something it is generally more expensive than Amazona nd WH Smiths.
Fictionwise: poor selection and a little expensive
Ebooks.com: poor selection and a little expensive
Books on Board: poor selection, good prices
I have all of these bookmarked and when looking to buy a book I scan each of them for the best price.
