Hi I've been using Calibre since getting my ebook and apart from the plethora of updates, I turned of the auto update and just update about once a month, I have had no problems or regrets yet and I have had my ebook since they first came out in the uk.
Good luck with the change its worth it as the software just keeps getting better and better.
