have you looked in the recycle bin and/or done a search for the filename/title of one or two of the books?
I have been using calibre since april and accidentally deleted books once, but they were in recycle bin.
I back up to a separate drive every so often as stuff happens, but have had no book removals by calibre except due to operator error.
