This is exactly what I encountered as well. When the email went to
email@kindle.com - I kept receiving notices from Amazon regarding exceeding my spending limit, the notice said they (Amazon) the sent the doc to my free.kindle.com account. I went back into Calibre and changed the email address to
email@free.kindle.com and now no problems. Also, the book I tested did come through as .mobi which is the same format as in Calibre.
