Well, the whole iTunes-->iDevice paradigm is that iTunes is the hub, your devices connect to that hub.
As Ben noted, iTunes backs up all your iDevice data, and basically anything on your iPod/iPad/iPhone should also be in iTunes already.
If you have purchases you made on your iPod-iTunes always asks if it should transfer those purchases back to iTunes, without "substituting its content for yours".
I don't find it "counter-intuitive" or "ludicrous" myself, but obviously YMMV.
