Is there an iTunes setting that would be causing the deletion?
Take a look at the first post in this thread, in the section labeled Options. 'Use Series as Category in iTunes/iBooks' should be checked. That option will group all books of a series together when you have selected the list view in iBooks, and you're sorting by Categories. The series name/number are not shown in iBooks unless you've added edited the title of the book to include them.
