I think the problem stems from the fact that the Reader tries to rebuild its database in the memory card. It seems to me that the time grows exponentially. I use Reader Library software for organizing lots of file and creating the database so that when I unplug the USB cable everything is ready to go immediately. But, recently I simply try not to carry around many books in the Reader.
