There are two things I would personally like addressed.

The first thing of course is better organisation of My Documents... Then so does everyone else.

My other peeve that I've come across is the Table of Contents implementation. As it currently works, it is fine for the average novel. However, it is absolutely useless for something like the Bible. The problem is that the nook seems to "flatten" multi-level TOC's to a single level, therefore negating the benefits of having a multi-level toc in the first place.
Therefore navigating to, say, Revelations in the Bible (the last book) involves a LOT of swiping...
