That is my plan, as well. I add books (mostly epub) to Calibre, and then convert them to mobi. When I want to move files to my kindle, I right click on the file, choose save to disk, and then choose save only MOBI format to disk. The cover I have specified in Calibre shows as the cover on the kindle.
