Slightly off topic...
I'm assuming that's a reference to the extremely lengthy back-up that needs to happen before the software update.
This has been a problem for me and for many others (based on the number of posts about the issue in the apple support forums iPad sync section.)
I started to do the update and the back-up was taking forever: the bar was at < 10% an hour into the process. So I started looking through the forums for any new theories on what may be causing the problem and I saw repeated finger-pointing at the Zinio app.
I canceled the update, removed Zinio, deleted the iPad back-up in iTunes and tried again... the whole process including back-up took 30 minutes. I have synced a couple of times since then and the back-up is taking less than a minute.
There may be other apps with file handling or back-up flag issues that may also be causing this problem, but Zinio is definitely one of them.
