Ebook publisher only supports hyphenation if there is already a hyphen in the text or you use one of the two keywords at potential hyphenation points. These are: * and ‌. It does not have a hyphen dictionary but I have placed these in some of my text to help when the font size is changed. I wouldn't expect hyphens to cause the problem. I suspect it is using images instead of fonts or something drastic like that.

Book Designer does have a dictionary of some sort used for spell checking. No idea how it does it's hyphenation for IMP format.
