Too many hours for a book

Hello everybody, I'm medical student so my books usually range 1000-3000 pages. Now I'm using a batch text editor (textpipe) to edit studentconsult and medical-acces downloaded books and then convert to isilo. It take me 1 hour.

I have installed Calibre, create a empty book, click to edit metadata and in the "formats avalaible" square add close to 600 *.htm files...12 hours later the processor and memory continues to 100% and nothing happen.

Well, in my other machine I convert to zip (uncompressed, obviusly) the folder and tried to add the zip to the same square...6 hours and nothing...

Also trie to add each html as "ebooks from a single directory" and the bar moves to slow, that just 2 hours later (and minus than 4%) I aborted.

Tell me, there's no form to make it fast...My pc's be dual core 3Ghz, 2GB ram and 1GB video card and my HD is SATA. So they are not the slow...

¿Can help me to make it fast?

The books are in html, I don't know if helps convert to Xhtml, theres a .exe program, just a batch file and ¿will solve something?
