Using calibre for Sony Pocket & Kindle

Is it possible to use calibre to manage both a Sony PRS-300 and a Kindle with each requiring differing preferences, extra CSS etc? My pocket will be going to my partner when I get the K3 but I will be managing both..

Would I need to have 2 copies of calibre running or is it possible through one?

Set your output profile to Kindle and convert books to both EPUB and MOBI.
