Does the 350 still require an older version of Sony desktop software?
When I first got my T1, it used a newer version of Sony Reader desktop software, and I had to have both versions installed to use my 300.

Thinking about grabbing a 350 for my daughter. Will I need both versions of the desktop again?

Yes, you will need both, but it's not really necessary to use it with 350.

I rarely use Sony Reader, but I do use it transfer library books occasionally.

I may just buy another T1 - they can be had pretty reasonably on eBay.

Library books can be transferred with ADE after a first use with Reader for installing the driver.
