I have downloaded several books onto my desktop from Amazon, these files automaticly go into a Kindle library.

When I am in calibre and try to transfer these books from kindle to calibre I cannot find a way to do it, does anyone know how? looks like once they are in the Kindle library they are locked in.

If I understand your question correctly:

1 -For Windows: Open the My Kindle Content folder, select the ebooks and drag and drop them into the books listed in the opened Calibre program, or

2 - Calibre menu - Add book from a single directory and go to My Kindle Content folder to select the books.
