When I convert Mobi to Epub Calibre always keeps the original Mobi file as well, can I stop it from doing that ?

By keeping the original file used for the conversion, you can change the options as needed if the conversion did not go well.

No.

You could go back and delete that format using the GUI...

But Why? You might want it later.
Besides. Usually the original is the best format to do additional conversions FROM.

Precisely. Conversions don't always work well; they not uncommonly need to be repeated with different parameters set.
