I'm no expert on this, but it's not that difficult to list all the differencies.

Mobipocket Reader for PC is completely outdated, the company has been acquired long time ago and the software remained where it's been left.

And why all the world should remain connected to a format like Mobi? Amazon itself is going to drop it sooner or later
For DRM reasons they are not likely to drop it totally. KF8 used on the Kindle File is really epub inside but it is still packaged in a PDB (Palm Data Base) container. Check our wiki for details. They also package PDF in a PDB container for DRM purposes.

Preferred format for JBC? It depends in general. Anyway Jetbook Color support almost all formats. I bought 9.68 for PDF mostly that are very difficult to read on a 6" screen.

ePubs always are preferable but for a e-book which born in ePub format: sopport of link, native (and perfect) reflow, changable style and fonts via CSS, etc. The conversion from PDF is possible but according with my experience is not recommended if document is not text-only (eg. romance) because the original layout often is important and you'll lost it after the conversion. In this case the best is to optimize original PDF with a tool like briss or pdfshuffler and put it on the device: for few particular cases you can use the reflow feature provided by Jetbook Color, if actually you need it.
