A few problems after reflash, help appreciated

Hi guys, sorry to be a pain but I had to reflash my beloved Iliad and now have 3 annoying problems I'd be grateful for help with:

1) I reinstalled emelfm2 on the cf card, and as some others have reported many of the icons are crossed out. Before the reflash I had it in my internal memory and there was no icon problem. Any ideas?

2) I installed Midnight Commander but don't like it. The reinstall instructions are vague, so all I did was delete the 'mc' folders on the cf card. Will that be enough? I also just deleted the mrvxt folder.

3) I am running 2.12 firmware but now the Reference Materials don't show up in Device Manager. When I hit that entry I get taken to a .png file in a folder called 3_ref. This has been reported by others and I had it earlier but can't recall how I fixed it. I think the Reference Materials need to be moved to another folder, but where?
