I think you have to copy files to the iPad first before transferring them to other apps. You can then do this with Manage Files/Open In.../Stanza.

That would be the perfect solution for me if it happened. But given apple's closed system model with all their apps, its unlikely they will allow content loading in iBooks by any mechanism other than itunes. :|
