Currently, the majority of academic papers are meant to be printed. The PDF version is essentially an electronic way to deliver a "re-print" copy of the paper, exactly as it appears in the journal. Publishers are comfortable with this approach, and put a lot of effort into getting a consistent look for their journals. A reflowable format makes layout less controllable. Another problem is back issues. It has taken a long time to get old journals into electronic form, and there presumably would be no extra revenue for an EPUB version over a PDF version. So EPUB would only be viable for current and future papers, unless "good enough" automatic PDF to EPUB conversion is available at low cost.

Quite a few of the back issues are also in image PDF, as opposed to text PDF, being essentially scanned copies. Converting those to text is non-trivial, especially if there are tables that change page orientation, complex formulae, etc. I think it will be a long time before such documents are available in a format like DE, if ever. It might be financially worthwhile for some to be converted, but probably not most of the ones that were never properly converted to text (i.e. OCR'd) in the first place.

PDF is great for printing. But for academic papers where you want/need to be able to search for stuff, it's not good. Especially because of the electronic copies that are images. If they are forced to change to text based solutions then it will be that much easier for all of us.

That's not a problem/limitation of the PDF format, but with the method used to create the PDF.

PDF is a perfectly searchable format.
