A thing I do not understand is the presence of two /etc/init.d/rcS
Could that explain the slow startup of the Kobo?

There are not really two. When busybox shells out to run your run.sh, it uses fork which dupes the process space.

Since you are here, is there a simple way to execute a shell script on /mnt/onboard wihout having to patch rc.S like I did?

And I could not find the background images used for boot!

Really? I knew that can happen when starting a sub-shell but there I just used a simple /bin/sh command.

busybox must be working differently than the regular /bin/sh

I get it! The fork comes from the line
( usleep 400000; zcat /etc/images/splash.raw.gz | /usr/local/Kobo/pickel showpic ) &

/etc/images contains a few images but not the 'Powered off' image I am looking for :-(
