Titles and Authors in Calibre wont match in Kindle3?

I'm having an issue, I have all my books in Calibre with the metadata pulled from the ISBN. When they go onto the Kindle, I'm still having Unknowns and weird titles like C H E E S E instead of Cheese, for example, in the actual Kindle. In the Kindle Docs folder, it all looks good. I also noticed not all the books are showing up, but there aren't any warnings that show up and say that they can't be transferred.

Any ideas?

How are you transfering the books? Are you using the Calibre Send to Device or some other method?

Also what format are these books? Are they DRM free?

Send to Device, DRM free, MOBI and Azw format.

Depending on your save template, you can get multiple copies of a book on the device when you change metadata. This might confuse the Kindle, causing you to see the old copy after sending the new one. Check the device view to see if your 'C H E E S E' book is there more than once.

Calibre 0.7.18 tries to give you a count of books on the device that originated from the same book on the library, ignoring metadata changes. There are cases where it gets it wrong, so the most sure way is to scan the device view.

I emptied my Kindle "Documents" folder and retried sending them, and there aren't doubles. They still aren't right though.
