Its all Greek to Me...

I am learning koine Greek (the New Testament was written in koine). I created some translation exercises for review in a Word doc. Converted it to PDF. So far so good. But when I used Mobicreator to convert to mobi for my BeBook, it really messed up the formatting (has two columns). Also Greek has accent marks and the accent marks all came out as boxes. Any suggestions how I might address these two issues?

Thanks!

You should have skipped the PDF step, and gone straight from Word to Mobi. The PDF step was entirely unnecessary.

I would have gone Word - HTML - Mobi, though.

You need to be using the correct font in order to have the accents show up. There are different ways of encoding Greek.

For something like this, a PDF file, with the correct font embedded in the file, is the most "hassle free" solution. Since Mobi does not support font embedding, if you create a Mobi file, you need to have the correct font on the reading device. Some devices allow you to add your own fonts; others do not.
