It does not sound like a calibre issue... All calibre does is to copy the ePub file to the Touch, and then let's the Touch do it's processing to add the file to the database.

This sounds like either
a) corrupted database on the Touch (NOT related to calibre)
b) corrupted ePub files (possibly calibre but also could be where ever these files come from)
c) mismatched time between PC and Touch

Also I see from other posts you are making a Bible and keep reloading it. How are you dropping the book before re-adding it?

If it's the same ePub but with new content I would do the following
- connect the Touch
- from device view drop the book from the Touch
- disconnect the Touch and let it process
- reconnect the Touch
- send the new version of the ePub over
- disconnect the Touch and let it process

This is because the ePub will contain the same internal identifier, and dropping it and not letting the Touch database update itself to remove the book will cause issues when you readd the book.
