Paragraph indendation or spaces?

Some PDF files don't display right on my ereader, so I tried converting them to EPUB or LRF. This corrects the errors with the PDF, but it makes it so that the paragraphs are not indented and have no space between them like this:

Paragraph 1
Paragraph 2

I've tried messing with the different functions in Calibre (add space between paragraphs, add indent, etc.), and this does not work. Sometimes the indendation shows up on my computer (with my ereader preview program), but still not on the ereader.

This is annoying because paragraphs run together. My only other option is to convert the before-mentioned PDFs to RTF, but this can be a pain. The only problem with converting them to EPUB or LRF is the paragraph issue. What can I do?
