More than one reader?

I have a Kindle at work and a Sony Reader at home. I have my Calibre Library in a Dropbox folder, accessible in both locations.

For the Kindle, the formats that work best are PRC/Mobi/AZW. For the Sony Reader they should be EPUB.

Any thoughts on the best way to have Calibre set up in each location?

You should not have to do anything - simply plug in the Device. Calibre already knows what formats each device supports and will only send to the device formats it can support. If a suitable format is not already present you will be asked if Calibre should do a conversion when you try to use the Send to a device command. That does (of course) assume that the books in question are DRM free and therefore not locked to a specific device.

How much other information does Calibre keep track of between devices? I have two Kindles right now (for the short term), can it take bookmarks/annotations from one to use on the other?
